چکیده

Understanding context-specific behavior of biological systems plays a fundamental role toward analyzing molecular mechanisms contributing to genetic diseases and the development of efficient therapeutic strategies [1]. The majority of genes show significant differences in expression levels in different tissues that reflect variations in biological pathways characteristic for a particular tissue or cell types. Thus, the reconstruction and analysis of the gene co-expression networks provides an approach to understanding tissue-specific mechanisms in health and disease. In this study, we reconstructed and analytically assessed tissue-specific co-expression networks in order to identify and characterize molecular pathways specific for a particular tissue (e.g. heart, brain, kidneys) or shared between a number of tissues. The reconstructed tissue-specific networks will be further used for the development of network-based disease models and subsequent predictions of causative genetic factors. To accomplish this goal we have reconstructed gene networks applying a well-established method for modeling the gene expression correlations as a multivariate Gaussian distribution with an L2 norm penalty. n 2 log det S − tr SΣ − λ S !

Construction and Analysis of Tissue-Specific Protein-Protein Interaction Networks in Humans

We have studied the changes in protein-protein interaction network of 38 different tissues of the human body. 123 gene expression samples from these tissues were used to construct human protein-protein interaction network. This network is then pruned using the gene expression samples of each tissue to construct different protein-protein interaction networks corresponding to different studied ti...

Primary root growth, tissue expression and co-expression analysis of a receptor kinase mutant in Arabidopsis

There is no functional annotation for the majority of the several hundreds of receptor-like kinases in plants. A direct way of inferring the function of these proteins is to study the phenotype that results from loss of function mutants such as T-DNA mutant lines. In this research a function (phenotype) to At2g37050 gene that encodes a receptor like kinase in Arabidopsis T-DNA line was...

Sharing and Specificity of Co-expression Networks across 35 Human Tissues

To understand the regulation of tissue-specific gene expression, the GTEx Consortium generated RNA-seq expression data for more than thirty distinct human tissues. This data provides an opportunity for deriving shared and tissue specific gene regulatory networks on the basis of co-expression between genes. However, a small number of samples are available for a majority of the tissues, and there...

In silico identification of miRNAs and their target genes and analysis of gene co-expression network in saffron (Crocus sativus L.) stigma

As an aromatic and colorful plant of substantive taste, saffron (Crocus sativus L.) owes such properties of matter to growing class of the secondary metabolites derived from the carotenoids, apocarotenoids. Regarding the critical role of microRNAs in secondary metabolic synthesis and the limited number of identified miRNAs in C. sativus, on the other hand, one may see the point how the characte...
